Does it make a difference which section I choose when I take the SAT II? Obviously I want to get the best score, but if I want to major in molecular biology and I take the ecology section, will that be detrimental to me?

Ecology has easier questions, but Molecular has a better curve (at least when I took it in 2002). I took Molecular because I just like it more. So I'm guessing if you want to major in it, you must like it quite a bit, so it'll be easier to study for as well...
so yea, sorry for being longwinded, but, I suggest you take Molecular.

ecology is definitely easier, although, both set of questions are in the booklet, so you could theoretically skim thru the questions really fast and pick the test that seems easier to you,
