I am an international transfer applying to several schools: 2 of these (University of Michigan, and Maryland) have today as the deadline for online applications.

Obviously it won't reflect positively on me that I have missed the deadline. Will they just keep the money and discard my application if I apply before the Admissions staff go back to work on Monday?

Where have you been?

It is already too late to apply to Maryland; We have already gotten either our acceptances/rejections/wait-list notes. University of Michigan's apps page may still be up, but the deadline was on Feb. 2. You could try to apply there, but will be VERY hard considering it runs on rolling.

I think you might be thinking of freshman admission.
