The University of South Dakota has an excellent native american studies program. Additional schools include the University of Oklahoma, the University of Arizona, the University of Washington, and many of the UC's. If you're looking at LAC's add Amherst, Hampshire and Colby to your list among others. Here's a link where you can find a complete list of schools with this major:
http://oncampus.richmond.edu/faculty/ASAIL/guide.guide.html
If the link doesn't work, do a google search for "Guide to Native American Studies" and it will turn right up.
