When double majoring in two different colleges, must one apply to both colleges at a University?

It's going to depend on the university and colleges. Generally, you can always first get into one and then apply to add on the other major. If the school you are applying to even requires you to formally declare a major before you get there (in some schools you can't select a major until the end of your freshman year), then you should apply with the major for which you have the strongest qualifications.

Olivia is on the money - every university is different. Some schools and majors can be very competitive to get into, others less so. It's often a little easier to declare a second major in a competitive major once you are in the university (compared to applying while a senior in HS). It would be a good idea to explore the details before committing to attend a particular school, though. They may be able to advise what the requirements might be (e.g., GPA cutoffs, etc.).
